Вы совершенно правы! Традиционное обозначение Иисуса - monogenes theos / only-begotten Son / единородный сыне. Соответственно, фраза the onlie begetter еще сильнее подчеркивает сравнение автора сонетов с Создателем. Добавлю апдейт с благодарностью.
